Well, I've been on both and they are fantastic but very different. If I had to choose, I would say Peru!
Chile has the most amazing sceneries, from the desert to the glaciars; Peru has everything: the sceneries, the people (all dressed up), the Inca sites, the tropical rain forest... everything! If you wish to see what is really typical you have to visit Peru! :-)
Now I realized you have said Peru AND Chile, not OR... Ok, then you have to go the country in between: Bolivia! Crossing Titicaca Lake (Alt. 4.000m) from one country to the other is so cool! Bolivia is even more genuine (and poorer) than Peru, but it is out of this world! Think about it... :-)
